I mean, if I was a key part of the nuclear program of the US, and there was another country specifically targeting the US’s nuclear program, I would assume myself to be at Target.

Sure, but you can’t take unilateral security steps, because, well, you know, YOU ARE PART OF A NUCLEAR PROGRAM
You need to submit to the security policies already in place
At most, you can give suggestions, etc, but the final word is with the person in charge of security. That’s probably the desk you signed on for.
And can’t complain, that’s why you signed the NDA, voluntarily of course
